I am getting the same problem. It looks like the KB934525 upgraded my
database to sharepoint version 12.0.0.6039 but not the program. I still have
version 12.0.0.4518. I found a free microsoft support phone number
1-866-727-2338 that is for security issues, I am waiting to hear back and
will let you know.

Before going through the trouble of attempting this long solution, try using
the following from C:\Program Files\Common Files\Microsoft Shared\web server
extensions\12\BIN

Stsadm –o upgrade –inplace –url http://<...>

This was found at
http://edonoffice.blogspot.com/2007/10/not-how-you-want-to-start-your-monday.html

I encompassed the same problems after deploying the KB934525 update which
blew out my SharePoint sites. It made the sites non-functional as well as
locking out the SQL 2005 Embedded Edition config database so that you cannot
connect to it.

Once I ran the command supplied above and waited approximately 10 minutes,
all Sharepoint sites I ran this against were online without errors and
without dataloss.

My ultimate bad. Apologies.

To fix the problem with accessing the configuration database, I had to run a
fix provided by Microsoft. Apparently there is a bug in .NET 2.0. Please
access Microsoft KB Article 918642 in their KnowledgeBase. Under the
Resolution section of the document, there is a link to access the fix prior
to its inclusion into the VS Service Pack. I simply clicked on the link,
registered my email account and it gave me access to Dev Connect. I then
searched the page for kb article 918642, clicked on the link, downloaded the
file, and ran it. Once I rebooted, the previous post worked like a charm. I
have included the link to the KB Article and the Resolution for your
convienence.
